I take your point about the variation in the amount of protection different skirts provide – it’s much greater than the variation in the thickness of different trousers. That can justify requiring skirts to be lifted (regardless of the sex of the wearer) which, in turn, can justify a lighter caning. There is still an unfairness if trouser wearers can be punished immediately in class but skirt wearers have to wait (knowing their fate) to be punished in private later. Punishing both in class would be unfair to skirt wearers because of the added embarrassment so it would be fairer to punish trouser wearers in private too. In that case, however, they could also be caned on their knickers/underpants so your justification for caning skirt wearers (or girls in general) more lightly has gone.
